Infer or evaluate the evolutionary relationships in {phylo_context} with attention to the traps that produce wrong trees. (1) Distinguish the character types available: molecular sequences or morphological traits, and for each, separate homology (shared ancestry) from homoplasy (convergence, reversal) — grouping species by superficially similar traits that evolved independently is the classic error, so justify why shared characters reflect common descent. (2) Identify which character states are ancestral versus derived, ideally using an outgroup, because only shared derived characters (synapomorphies) group taxa, while shared ancestral ones do not. (3) Choose an inference approach and state its assumption: parsimony (fewest changes) assumes evolution is economical, distance methods assume a clock-like rate, likelihood and Bayesian methods assume an explicit substitution model — the model matters and a wrong one misleads. (4) Build or evaluate the tree, and assess support for each branch (bootstrap or posterior probability) rather than treating the topology as certain — weakly supported branches shouldn't bear conclusions. (5) Check for long-branch attraction and rate variation that can artifactually group fast-evolving lineages. (6) State the well-supported relationships separately from the uncertain ones, and what data would resolve the latter.
